From Taipei to Madou(麻豆) District in Tainan, the easiest way is to take United Bus in Taipei Bus Station. It takes around 4~5 hours from Taipei to Madou.

If you are going to Xingying(新營), Jiali(佳里), you can take this bus as well.
When you get Madou Bus Station, you can take Tainan Bus to everywhere in Tainan.

One reason for this is because Madou is almost in the central of Tainan City.
Some people may want to choose Taiwan High Speed Rail(THSR), but I don't recommend. Either you get off in Chiayi or Tainan station of THSR, you need to spend one or more hours transfering from bus to bus to Madou...
